چکیده

The Semanticscience Integrated Ontology (SIO) is an ontology to facilitate biomedical knowledge discovery. SIO features a simple upper level comprised of essential types and relations for the rich description of arbitrary (real, hypothesized, virtual, fictional) objects, processes and their attributes. SIO specifies simple design patterns to describe and associate qualities, capabilities, functions, quantities, and informational entities including textual, geometrical, and mathematical entities, and provides specific extensions in the domains of chemistry, biology, biochemistry, and bioinformatics. SIO provides an ontological foundation for the Bio2RDF linked data for the life sciences project and is used for semantic integration and discovery for SADI-based semantic web services. SIO is freely available to all users under a creative commons by attribution license. See website for further information: http://sio.semanticscience.org.

Designing an Ontology for Knowledge Discovery in Iran’s Vaccine

Ontology is a requirement engineering product and the key to knowledge discovery. It includes the terminology to describe a set of facts, assumptions, and relations with which the detailed meanings of vocabularies among communities can be determined. This is a qualitative content analysis research. This study has made use of ontology for the first time to discover the knowledge of vaccine in Ir...

Ontology-Based Querying with Bio2RDF’s Linked Open Data

BACKGROUND A key activity for life scientists in this post "-omics" age involves searching for and integrating biological data from a multitude of independent databases. However, our ability to find relevant data is hampered by non-standard web and database interfaces backed by an enormous variety of data formats. This heterogeneity presents an overwhelming barrier to the discovery and reuse of...

Bio2RDF Release 2: Improved Coverage, Interoperability and Provenance of Life Science Linked Data

Bio2RDF currently provides the largest network of Linked Data for the Life Sciences. Here, we describe a significant update to increase the overall quality of RDFized datasets generated from open scripts powered by an API to generate registry-validated IRIs, dataset provenance and metrics, SPARQL endpoints, downloadable RDF and database files. We demonstrate federated SPARQL queries within and ...

Using Pattern Structures for Analyzing Ontology-Based Annotations of Biomedical Data

Annotating data with concepts of an ontology is a common practice in the biomedical domain. Resulting annotations, i.e., data-concept relationships, are useful for data integration whereas the reference ontology can guide the analysis of integrated data. Then the analysis of annotations can provide relevant knowledge units to consider for extracting and understanding possible correlations betwe...

MedTQ: Dynamic Topic Discovery and Query Generation for Medical Ontologies

Biomedical ontology refers to a shared conceptualization for a biomedical domain of interest that has vastly improved data management and data sharing through the open data movement. The rapid growth and availability of biomedical data make it impractical and computationally expensive to perform manual analysis and query processing with the large scale ontologies. The lack of ability in analyzi...
